If you are using the same copy as me then it’s probably due to a different frame rate in Blind Waves full length and the source video. I think Blind Wave record at 24fps and the source is 25 FPS. At least that’s what I have observed.

Am I the only one having a hard time syncing the full reactions to the episodes?

There is a connection between Gwen from Torchwood and Gwyneth from The Unquiet Dead, which is addressed briefly in Journey's End in series 4

I doubt there's any connection between Gwen and the maid. Actors have played different roles in the DW universe more than once, just as The Doctor isn't the only character to be portrayed by different actors. For instance, (and no, this isn't a spoiler) you probably already know by now that Peter Capaldi played the 12th Doctor, but before that he played a one-off character in a Tennant episode that's pretty much just filler, and then the writers retconned it as the Doctor "subconsciously choosing" to copy that face. So all in all, I wouldn't think too much about it. Then again, I have only seen season 1 of TW.

You'll never see the Doctor show up in Torchwood. No, this isn't a spoiler. Russle T Davies said this in an interview during season 1 of Torchwood. BBC will not allow the Doctor to show up on Torchwood because it is too adult and they're afraid kids would follow the Doctor over. However, BBC did allow Torchwood to show up on Doctor Who, hence Capt. Jack's involvement in this episode. This is why you only heard the TARDIS sound in Torchwood Ep 13 and why Jack vanished.

Just a heads up - if you are streaming season 3 from Amazon, they have really butchered the last two episodes. I think this is the American version, but they cut like at least 15 minutes out of the last episode. You can tell by the awkward cuts in the final confrontation in the last episode. I also think there was kind of an insane lip sync the Master does that was cut. If you have the DVDs, I'd recommend watching them over the streaming episodes.

Only worry in doing that is now they're kind of clued in that watching that previous classic episode also had an ulterior motive of introducing the Master, so watching this episode may give something away
