What messes me up the most about what happened to the Rain orphans is that the scenario played out almost exactly like the one that Kakashi laid out for Team 7 at the very beginning, during the bell test. Kakashi had Sasuke on the ground and pretended to order Sakura to kill Naruto "or Sasuke dies." I wonder if that was intentional.

In case you were confused. Nagato summoned the Gedo Statue. The same statue thats used to remove the tailed beasts from the Jinchurikis that we've seen so often

Fillers were done to prevent the anime from catching up to the Manga as both were still airing back in the day. Usually they start when a specific fight/arc ends. In this case the Pain vs Naruto fight.
