He is very conscious of what is happening. Except as you've mentioned, Shiina is giving mixed signals. I'd say why Amane doesn't go for the kiss for a very good reason, even though Shiina gave the sign. Just the other day when they met Kadowaki, Shiina very loudly denies they're in a relationship. This solidified Amane's decisions not to go in for the kiss. She denied they're in relationship so adamantly, and if he goes for the kiss, what will happen? He has very low self-confidence, and he doesn't want to sour his relationship with Shiina. If she didn't denies their relationship so heatedly in front of Kadowaki, I believed Amane will go for the kiss.
