And tons of the people in the military are just normal people who aren't anywhere near important enough to know anything about what's going on behind the scenes, people who are serving because they truly believe they're helping people. Keep in mind that Amestris is a military state. Cops and all manner of other public servants are technically military. The brothers just have their noses stuck in some dark stuff, so they're gonna run into shady figures. As our friend Gandalf says, "There's other forces in this world besides the will of Evil."
