It's filler in the way it was placed in the anime, but as far as canonicity, I'm pretty sure the light novels are meant to be canon. In particular, several details from the Kakashi Hiden novel are referenced in Boruto (some of which has only happened in the manga currently), so I'd assume the rest of the novels are meant to actually take place in the series as well.

Fun fact: Kishi hit a brick wall here, he kinda had to end the series So he figured that This would be the easiest way to kill Madara and to create the final villain Who has no personality and potentially easiest to defeat.
